One method for preparing biofuels includes dehydrating substantially intact algal cells to prepare an algal biomass, extracting neutral lipids together with carotenoids and chlorophylls from algal biomass, and separating carotenoids and chlorophylls using membrane adsorption or diafiltration or other methods. The remaining neutral lipids are esterified with a catalyst in the presence of an alcohol. the method also includes separating a water-soluble fraction comprising glycerine from a water-insoluble fraction comprising combustible esters and distilling the combustible esters under vacuum to obtain a c16 or shorter fuel ester fraction, a c16 or longer fuel ester fraction, and a residue comprising omega-3 fatty acid and remaining carotenoids. The method further includes hydrogenating and deoxygenating at least one of (i) c16 or shorter fuel esters to obtain an aircraft fuel mixture stock and (ii) c16 or longer fuel esters to obtain a diesel mixture stock.
