Hi pymol users I want to generate an initial model structure (PDB file) for the PRH homeodomain-DNA complex for doing md simulation calculation. There is PDB file for my PRH homeodomain protein (PDB ID code: 2E1O), but there isn't PDB file for PRH homeodomain-DNA complex. also, there are PDB files for other homeodomain protein-DNA complexes as template. Is it possible to make this using pymol? I am beginner in pymol. please guide me |

Hello all, I have to perform virtual screening for which I installed the autodock plugin in Pymol(1.2 evaluation versiom)[Python 2.5 and Numpy 1.3]. Configuration settings and grid box settings are fine, but i m facing problems when it comes to accepting the receptor and the ligands. e.g.- I got an error when I tried loading ligands: os.symlink=os(....) <type exceptions.atTribute error> Object 'module' has no attribute named 'symlink' Please help me out with this. I suspect some pathway problem, but yet haven't figured out any. regards, Disha Tandon |

Hello: I always receiving a segmentation fault with pymol-v1.3-Linux-x86_64-TclTk8.5.tar.bz2. It also happens with pymol-v1.3-Linux-x86-TclTk8.5.tar.bz2 but not all the time. Here is how the segmentation fault happens. 1) read in a molecule ... a small one for testing purposes ... one that should have double bonds. 2) set valence, 0.1 3) click on editing mode. 4) with mouse, cntl-right click on bond, this is ok. 5) with mouse, cntl-w to get the a double bond; left click with mouse, and segmentation fault may occur. 6) repeat step 5 with a second bond, and segmentation fault will definitely occur. Vitaly, The documentation says that select myRes, i. 10, state=4 should just select residue 10 from state 4, but that doesn't seem to work in practice (or I'm doing something wrong). You can also try, m = cmd.get_model("myProtein", 4) to select the protein in state 4. Then you can do m.get_coord_list([3]) to get the 4th atom's location, or m.get_residues() to get the atom list for each residue. There should be an easier way, though. PyMOL can read secondary structure from the PDB files if it's present or determine it by itself using dss. PyMOL defaults to the former, but can do the latter if you explicitly call 'dss' on your structure. To illustrate this, in the following snippet you'll get two different lists of secondary structure: # grab a protein fetch 1wld from pymol import stored stored.a = [] stored.b = [] iterate *, stored.a.append(ss) dss iterate *, stored.b.append(ss) You will see that the list in stored.a does not equal the list in stored.b. The first is read from the file, the 2nd from the results of dss. For an arrow, see Modevectors (http://www.pymolwiki.org/index.php/Modevectors). pseudoatom pt1, pos=[x1, y1, z1] pseudoatom pt2, pos=[x2, y2, z2] distance /pt1, /pt2 set dash_gap, 0 You can also create CGO lines between two points, if you want. Hi Daniel, The version on the wiki (http://pymolwiki.org/index.php/User:Mglerner) should handle the fink (apbs-mpi-openmpi and apbs-mpi-lammpi) and macports (apbs-mpi) versions of MPI-enabled APBS. Please note that the PyMOL-APBS plugin doesn't go out of its way to take advantage of parallel features; it just calls the MPI-enabled versions of APBS. Because I test the non-parallel versions more frequently, it checks for the normal APBS first. If you want it to find the MPI by default, you can 1) uninstall the non-MPI version, 2) set the APBS_BINARY variable in the plugin directly, or 3) set the APBS_BINARY_DIR environment variable. It's worth noting that the environment variables weren't working in some previous versions of the plugin. The conference program committee would like to encourage submissions that report on the Tcl projects selected for Google SoC 2010. Submissions should consist of an abstract of about 100 words and a summary of not more than two pages, and should be sent as plain text to <tclconference AT googlegroups DOT com> no later than August 15, 2010. Authors of accepted abstracts will have until October 1, 2010 to submit their final paper for the inclusion in the conference proceedings. The proceedings will be made available on digital media, so extra materials such as presentation slides, code examples, code for extensions etc. are encouraged. Printed proceedings will be produced as an on-demand book at lulu.com The authors will have 25 minutes to present their paper at the conference. The program committee will review and evaluate papers according to the following criteria: * Quantity and quality of novel content * Relevance and interest to the Tcl/Tk community * Suitability of content for presentation at the conference Proposals may report on commercial or non-commercial systems, but those with only blatant marketing content will not be accepted.
